Guwahati ---- Shillong Bypass ---- Jowai ---- Laitumbei ---- Badarpur ---- Ziribam ---- Aizwal (Mizoram)

Guwahati ---- Nagaon Bypass ---- Lumding ---- Haflong ---- Aizwal (Mizoram) 

Permits: 

You need ILP only for Arunachal Pradesh,  Nagaland and Mizoram. 

Assam, Manipur,  Tripura, Meghalaya & Sikkim has no ILP. However you need ILP for North Sikkim.
Each ILP is separate For each state.

My experience of getting the ILP for Mizoram from Mizoram House Silchar.
No permit needed for vehicles.
Since I assume you would be crossing Nagaland to get into Manipur, and not planning via Jiribam,  you need an ILP for Nagaland.
